The Department of Pathology is located within the Pathology building, near the Psychiatric ward. The offices for the Head of Department, academic staff, the mortuary , the museum and cytology sections, and the Main (Teaching) Pathology Laboratory are all located on the ground floor.

The mortuary section, currently, has a cooling system with a capacity for 20 cadavers. The Histopathology Laboratory is located on the first floor, while the Haematology and Clinical Chemistry Laboratories are located on the second floor.

The Pathology Department comprises Histopathology, Clinical Chemistry and Haematology.These units conduct both teaching and Hospital services for the University and serves as a referral diagnostic centre to other Hospitals and health centres in the South-Western region of Uganda such as Mbarara, Fort Portal and Bushenyi. The services provided include surgical pathology, cytopathology(gynaecologic & non-gynaecologic smears; fine needle aspiration biopsy), post-mortem examination, specialised Haematolgy and Chemistry tests etc.

The Department annually recieves about 130 students ( second and third year students for Bachelor in Medicine and Surgery,MBChB degree; second year Bachelor in Medical Laboratory Science, BMLS; and second year Bachelor in Nursing Sciences, BNS).
